How do you convert subtitled .mkv files to hardcoded .mp4 files?

Looking to take my foreign films from Blu-Ray to a hardcoded mp4.

The conversion to mkv is easy with MakeMKV, but when I try to convert that to a more manageable mp4, the subtitles are lost.

Does anyone know a program or process that can do this?
