apps removed

i recently refreshed my windows 8 pc coz the internet wasn't working..and it read the process wont remove or harm any files but after the refresh completed i lost almost everything...even excel powerpoint outlook too...games like fifa n battlefield and music and everything...itunes...how the hell did this happen when it clearly stated nothing will happen???please someone help me...
