The way that it disappears would be really obvious with a good transition. The search bar would be “attached” to the recent apps pages so if you were sliding around between those pages, the bar would just stay at the same place. But if you swiped over the the music page (or from music to settings) the bar/ top controls would stay aligned with the apps (and the audio controls would stay aligned to music pages, so they would replace each other in a really obvious way.
Here’s my idea for how search would work/ look. If you tapped on the search bar the keyboard would slide up. When you start typing it would look virtually the same as Spotlight on the home screen, but the shadow behind the search bar would grow behind the search results, keyboard, search bar and status bar to cover the entire screen. To get out of the search interface, you would hit the “X” at the end of the search bar (which would clear the text, the previous results, and the shadow would go back up, but the keyboard would stay in the same place so that you can type an additional query) then tap the area below the search bar and above the keyboard to get rid of the keyboard. You could also tap the “X” in the search bar an additional time to get rid of the keyboard or tap the home button to get rid of the keyboard.
This is just what I had in mind, I’m sure there are better ways out there!
Also the search bar in the multitasking scree would be functionally the same as the one on the home screen.

I think the problem of it not looking natural would be solved with a really good animation/ transition. Unfortunately I really don’t have the skill set to make a video so I’ll just have to explain what I had in mind. Basically, as the app is pushed up, the status bar would either turn to the transparent style or stay transparent (depending on the screen) as the app rises. This would be like when you’re scrolling through the Music app and the letters of the alphabet stay at the top of the list (until they’re pushed up by the next letter).
While this is happening, a shadow would grow under this transparent status bar. And while that is happening, the icons/ searchbar would fall from above the screen (and go from transparent to solid) at the exact same rate as the app is rising, until they hit their mark.
Sorry if that’s hard to visualize, I really wish I knew how to animate.

I thought about that. The idea doesn’t work because you get access to the dock simply by pressing the home button once. I can’t see anyone pressing it twice to get the same result.

So I’m gonna get real for a second… haha towards the end of this I was getting tired and I couldn’t think of a fourth icon for the setting page (just having three would look weird right?) and then I thought of the clear apps button, didn’t question it, and called it a day. I think someone mentioned a wifi hotspot button which makes sense to me but since it’s a feature that changes with carrier/ data plan I’m not so sure about it.
Anyways, if you can think of a new fourth settings icon I would have no complaints!

I actually feel like the notification center as it stands today is purely for consuming and acting on information. To add any sort of toggle or control would be a big change in the philosophy of it. Not that it would necessarily be good or bad, but it would be a major design shift.

I’ve got to say, I don’t think that TR went about making their app/ digital sales in the correct way at all. I remember having their app for a brief time and it was really terrible. And with an attitude like this:
“We never discovered how to avoid the necessity of designing both landscape and portrait versions of the magazine for the app.”
how could they have a good app? It sounds like they were fighting having to design their app through the entire process.
